Secret Rooms
Dotted around the island are a number of secret rooms. with tough door panels to solve in order to gain access. Once inside each one you'll find a blueprint, which you use downstairs in the Windmill to unlock a series of videos.
Blue & Green Panels
Close to the start you'll find this first secret room.
Divide the coloured dots and go through the hexagons.
Sun Temple (Desert Ruin)
On the cliff by the Desert Ruin you'll find steps leading down to the beach, and the entrance to this secret room.
Go through the hexagons and surround the shapes - most cancel each other out.
Bamboo Forest (Jungle)
Starting by the waterfall, the path to the right here leads to the secret room.
Look through the branches from the ledge above to spot the solution.
Mountain
Head down this corridor cut into the rock along the path heading up the Mountain.
There's an invisible yellow line coming from the other start point, so make sure it goes through the yellow hexagons.
Shipwreck
Around the back of the Pressure Pad Maze in the Keep, you'll find a wrecked ship.
Head down the stairs inside the main part of the ship to find the secret room.
This is a very difficult panel involving both sound and an invisible reflected line. If you listen closely enough to the background sound in the boat, you should hear a series of four creaks (medium, low, medium, high pitch) and three drips (low, high, medium pitch). The size of the hexagons relates to the pitch (big = low, small = high) as in the Bamboo Forest (Jungle) panels.
Reviewing the different possible routes to capture this shows that the purple hexagons relate to drips and orange hexagons to creaks, with a black hexagon to finish each sequence. Capture one sequence with each line and you're in.
